PubChem Lookups New
Dr. Olivia can pull compound records from NCBI's PubChem database — the chemistry counterpart to PubMed. When a question calls for the actual facts about a molecule (its structure, formula, weight, properties, or alternate names), she'll fetch the record live from PubChem and add it to your Materials panel.
PubChem vs. PubMed — What's the Difference?
Both are NCBI databases, but they answer different kinds of questions:

You don't have to name the database — Dr. Olivia picks based on the shape of your question. Ask for a paper, you get PubMed. Ask about a compound, you get PubChem. Ask for both in one question ("What does the literature say about acetaminophen overdose, and pull up its structure?"), you get both, side-by-side.
When She'll Reach for PubChem
- "What's the structure of…" — she'll fetch the compound and surface its identifiers.
- "What's the molecular formula / molecular weight of…" — one of the most common biochem reflexes.
- "Give me the SMILES / InChI for…" — useful when you're cross-referencing with another tool.
- "What are the properties of…" — lipophilicity (LogP), polar surface area, hydrogen-bond donors/acceptors.
- "Compare the structures of X and Y" — she'll pull both and walk through the differences.
- "What else is [compound] called?" — PubChem keeps a thorough synonym list for every record.

- "What's the molecular formula and molecular weight of acetaminophen?"
- "Pull up glucose — what's its IUPAC name and SMILES?"
- "Compare the structures of aspirin and ibuprofen. What's different?"
- "What's the LogP of caffeine? Is it more lipid-soluble than ethanol?"
- "Look up hydrogen peroxide in PubChem — how many hydrogen-bond acceptors does it have?"
What She'll Show You
For each compound she pulls, the Materials panel will show:
- Name — the common name PubChem uses for the record.
- CID — PubChem's stable Compound ID. Useful if you want to search PubChem directly later.
- Molecular formula and weight.
- IUPAC name — the systematic chemistry name.
- SMILES — the line notation for the structure.
- Link — click through to the full PubChem record (synonyms, 3D structure, bioassay data, vendors).
Dr. Olivia won't read SMILES or InChI strings aloud — they're gibberish when spoken. She'll mention the one or two facts you actually asked about and tell you the full record is in the Materials panel for you to scan.
Show Me the Structure
If you ask Dr. Olivia to draw, sketch, or visualize a structure after she's pulled the compound, she'll feed the SMILES from PubChem directly into the image generator. That produces a much more accurate chemical structure than just asking her to "draw acetaminophen" out of the blue — un-grounded chemistry image generation routinely puts atoms in the wrong places and gets bond counts wrong, especially for anything bigger than a 3-atom molecule.
Personal API Key
PubChem shares the same NCBI API key slot as PubMed. If you've already saved a key under My Settings → PubMed.PersonalApiKey for PubMed lookups, PubChem will use the same one — no second key needed.
PubChem has its own rate-limit system that's independent of the PubMed key today, so in practice you'll rarely hit a throttle on PubChem alone. If you haven't set up a personal NCBI key yet, the PubMed guide walks through it.
What PubChem Won't Do for You
- Replace your biochem textbook. PubChem returns facts, not teaching. Dr. Olivia still does the explaining — PubChem gives her accurate raw material to teach from.
- Find research papers. For "what does the literature say about…" questions, that's PubMed's job. PubChem is a compound database, not a literature index.
- Replace 3D model viewers. The Materials panel link takes you to the full PubChem record, which includes a 3D viewer in your browser. The flat 2D structures Dr. Olivia generates are for quick recognition, not detailed conformational analysis.
- Resolve every name perfectly. Common names like "glucose" can match multiple records (different stereoisomers, hydrates, salts). She'll show you the candidates and ask which one you meant.
Troubleshooting
